The Machine Gun Challenge is a game mode found only in the Steam and Switch releases of Cave Story+. It is unlocked by obtaining the Machine Gun in main game. Quote begins the challenge with the Level 1 Machine Gun, Booster v2.0, and 20 health, and must navigate through four obstacle course-like areas filled with low-level enemies including Bats, Critters, Behemoths, and Beetles. The challenge focuses on player maneuverability rather than combat skills, and the three main sublocations are called "Races".

- Upon completing the challenge in the Nintendo Switch version, every track in the Jukebox Mode except "Wind Fortress" unlocks regardless of story progression.
